Updating a STM32FCubeMX project after modification

How do you update your CubeMX project in OpenSTM32?

I successfully imported my CubeMX project into OpenSTM32. Added a few more files and realized that I needed to adjust the CubeMX outputs. Went to CubeMX made the adjustments and regenerated the source code. Now whenever I open one of the CubeMX generated files OpenSTM32 opens the startup_stm32f405xx.s file instead. When I try to compile I get

Generated resource conflict:
two resources of the same name: /{project name}
Configuration/Debug/Middlewares/FreeRTOS/startup_stm32f405xx
generated by different tools
tool1: MCU GCC Assembler
tool2: MCU GCC Assembler

What is the correct way to do this?

This is what I have figured out so far. It seems to work.

Before generating new code from CubeMX.

Copy the SW4STM32 Directory
Generate new CubeMX code
Delete the SW4STM32 Directory created by CubeMX
Rename or Copy the original Directory back to SW4STM32
Go into the Project Explorer in Eclipse (OpenSTM32) and Refresh the Project (F5).

The project now compiles with the original files and settings.
