You have done everything right.
You are right : it is a bug.
Workarounds :
- copy manually the files from the STM32Cube_FW_F4_V1.13.0 into the "ST32F429I-Discovery" Project;
or
- Import the CubeMX project without the "copy projects into workspace" option;
