Confusing s and c files on project update

Strange behaviour of system workbench
What I did:

1. Work on project
2. Made changes in CubeMX and regenerated project
3. Pressed “Refresh” (right-click on left project explorer)
I get what I have on screenshot - as I understood, eclipse messed *.s and *.c files. This issue have been found a lot of times.
